I’m kind of new to Paypal, and eBay. I just got a payment for selling stuff online, and then I transferred ALL of the funds to my bank account, leaving my paypal balance at 0. If there is no money in the paypal account, and eBay tries to charge fees, do I get an overdraft, or does it just take it out of the banking account tied to my Paypal account?

It depends on what you set up as your ‘back up’ source of money. For example, say you signed up using your bank account.
Ebay will say, hey paypal. You owe me. To which paypal will say, hang on a sec. Paypal will then move the fund FROM your bank account TO your paypal account. Then they sit on it for a while to ‘clear’ it. Then ebay gets paid, and everyone is happy!
It’s generally a good idea to keep money in your paypal account. Much less time is spent waiting for your credit to clear. After a period, I believe 6 months, you can get a debit card for your account! Yay!
Did you set this particular account to pay your eBay fees? EBay has a different system for paying fees. Typically fees for eBay are taken from a dedicated bank account as well as a credit card on file.
